Well, that means you'll have to specify the options ffmpeg was compiled
with to the vlc configure line by hand.

You need --with-ffmpeg-tree <path> --{with,without}-ffmpeg-dts
--{with,without}-ffmpeg-faac  --{with,without}-ffmpeg-mp3lame
--{with,without}-ffmpeg-zlib
