The version of automake you installed is too new.

Run your Cygwin setup again. Tell it to download from the Internet.  Go
to where automake is listed as a package, hit the little oval symbol and
it'll revert back to 1.8.something
(that's the problem -- the current vlc scripts aren't set to work with
automake 1.9)
