I've already answered this, yesterday.
"The version of automake you installed is too new.

Run your Cygwin setup again. Tell it to download from the Internet.  Go
to where automake is listed as a package, hit the little oval symbol and
it'll revert back to 1.8.something
(that's the problem -- the current vlc scripts aren't set to work with
automake 1.9)"
