I don't know very well autocrop/textsub/removegrain, but they are widely 
used filters, so I wouldn't blame them either. As a sidenot, you should 
use the MT plugin, which allows to multithread the avisynth script. It 
won't make the whole thing stabler, but it will speed up the encoding 
process a bit.

Apart from that, did you try to force a single thread encoding ?
