"As a special exception to the GNU General Public License, if you
distribute this file as part of a program that contains a
configuration script generated by Autoconf, you may include it under
the same distribution terms that you use for the rest of that
program."

So there's an exception when using a "configuration script generated
by Autoconf", but we don't use that - just those two files.

As far as the GPLv2 is concerned, "scripts used to control
compilation" are equivalent to source code and must be distributed
under the same terms.
