Well, mostly we compile two packages that change very often :
x264, ffmpeg
x264 has no configuration (I love you guys)

ffmpeg must be compiled with --enable-pp --enable-gpl
If you want mp3 support, add --enable-libmp3lame 
If you want to encode aac, add --enable-libfaac 

And, that is not so well documented, I agree with you, 
just look on http://wiki.videolan.org/User:J-b if you want an example.
