"vlc" does, indeed implement RFC 3640 (and many other RTP payload formats),
through it's use of the "LIVE.COM Streaming Media" code
<http://www.live.com/liveMedia/> for playing RTSP/RTP streams.
*However*, RFC 3640 is *not* the answer to the original question. RFC 3640
describes how to encapsulate MPEG-4 video in RTP packets. It does not
describe how to encapsulate MPEG-4 video within a MPEG-2 Transport Stream.
I don't know whether such a thing is possible, but if it is, it will
probably be defined by a MPEG document, not by an IETF RFC.
