Your Cygwin Autotools are severely broken. There's not much we can do for you,
since this seems to be a cygwin bug. Fix them (yeah, that's helpless), use a
working genuine POSIX-like environment (Linux + mingw32, whatever) or use a
VLC source snapshot on which you'd additionnaly maintainer mode disabled, so
you don't need to run bootstrap. Daily source code snapshots can be
downloaded from http://altair.videolan.org/ IIRC.
As a side note, you might consider contacting Julien Lafaix if you'd like some
VLC expertise from within your consortium (if I'm not mistaken).
